That does appear to be the case.
RARing and killing the whole D001 folder left me without the ready to play downtown. I'm guessing RARing and killing just the D001\Characters folder should leave you with the ready to play downtown with new or zero downtownies.
Some of the non NPC characters are fairly important as they're the templates for cooks and servers etc. There are only 5 NPCs listed.
